She deserves that, and more. For killing Junko-chan… For what she did to Makoto and Kyouko-chan… She deserves to feel the anguish of her actions. Monaka-chan, do you want that? Her tears slowed. Slowly, Monaka Towa reached her hand towards Mukuro Ikusaba. And she whispered, “More than anything.”

Officially, Komaru Naegi was there to restrain and monitor her. That's what Munataka and Tengan likely intended; a first defense if she went rogue. A collar, to restrict Syo Fukawa, to keep her under control. Unofficially, though…
Syo was meant to restrain her.
This was a task not doled out by Tengan or Munataka or Future Foundation as a whole, but a subset of traitors to the organization composed of the Despair's old classmates and teacher—all with the goal of rehabilitating their brainwashed friends.
To that goal, Komaru Naegi was a threat.
And Syo Fukawa? Well, she was her leash.

Mocked by them, vilified or hunted down or used and thrown out, from the demonic cultivators Jiang Wanyin tortures and kills, to the prostitutes and their children Jin Guangshan used then tossed, either willingly or by force, to the men like Wen Ning and Nie Huaisang who screamed for vengeance. Left behind, and utterly and totally betrayed.
This whole thing will be a piece of cake, she thought.

When Auntie says she wants to play with him, Kokichi is ecstatic!
…Even if the play is a bit weird. What's fun about putting a blindfold on and staying still? But it's okay, because again—Kokichi is a good boy! And he will stay a good boy, and do everything Mommy and Mama and Auntie says, so that they don't hate him and get rid of him like his birth parents! Not that Kokichi thinks of his birth parents. He's never even met them, but sometimes Auntie will tease that if he's naughty, they'll put him back in that dumpster they found him in, and while Mama assures him she was only joking (he doesn't tell Mommy, because that would just end in another screaming match between Mommy and Auntie) and that they all love him very much, Kokichi is not going to risk it.
So he listens to Auntie, even if the request is strange! He sits there, waiting, wondering when the fun will start. Standing perfectly still, like Auntie asks him to. Wrinkling his nose and wondering if this really is what Auntie does for fun.
The worst part, growing up, Kokichi Ouma will think, were the murder attempts.

Hana Ouma's mother often looked like she was mourning something.
It was something about her smile. She smiled like she was being hunted, that tired pallor of her skin. Sometimes sharp, sometimes bitter, sometimes tired—she smiled like she was losing a war.
It was not the smile of a winner. It was the smile of someone who had lost, over and over, and was wondering why they continued to fight. But sometimes, when it caught on Hana's youth-bitten innocence, it softened into something infinitely sadder.
She was—maybe not a perfect mother, but a loving one. And Hana loved her, to the depth of her soul, her sad smile she wore like a shield, like an armor, sharp on her face like a knife, a preemptive self defense, that smile that only softened around Hana herself. She loved her, but that love was not enough to save her.
Kokichi Tsumiki smiles the exact way she did.

“U-Um… yes.” Mikan meekly responded, glancing down at her lap, where her hands intertwined. Fingers, interlocking.
“Well… First things first, we have to fix your relationship with your brother. He's at Hope's Peak, when your parents aren't, and he's what's causing you the most grief. If he's choosing someone over you, we just have to make him think twice about that choice and regret it. To do so, your relationship needs to improve. Hana Ouma has been there for him when you weren't, that's the sad reality. We can't change that, but we can circumvent it.”
“C-Circumvent it?”
Junko Enoshima grinned. “If the problem is that she's been there for him during a difficult time in his life, then it reasons that, to eventually replace her in his heart, you have to do the same.”

Junko Enoshima is here to improve Mikan Tsumiki's life. Building her up like a sandcastle, Junko cements herself as her ally in fighting off her own despair.

Summary
There are many reasons she kills Chiaki Nanami. She resisted her, and such a person walking around makes her look weak, her ideology look weak. Ideology that even now, Junko clings to. She was a threat, to both said ideology and to her operation on a whole, and too much of one to be ignored. She was the last thing holding her classmates back, and now without her, they despair. But maybe the truth is, Chiaki Nanami just pissed Junko off.
Kokichi Ouma is not like that.
For one thing, he is not beloved. He does not symbolize hope, is not seen as it. For another thing, he's nowhere near as naive as Chiaki. The moment he sees her, he is suspicious—the moment she lies, he hates. He lies, he distrusts, he poisons. Where Chiaki uplifted her classmates, he tears them down.
And yet, here Kokichi Ouma is, staring up at her defiantly and saying the same words Chiaki Nanami said.
Two sacrifices, and two classes in despair.

Summary
The theory behind it went something like this: remove the traumatic memories, and replace them with happy ones, simulated in a world without danger. Their real bodies safe in the real world, hooked up to pods and asleep, when their simulated selves frolic about not knowing they're made from code.
Yeah, great. Except anyone with basic knowledge of repressed memories knows that just because you forget a trauma, doesn't mean the effects of it go away.
The whole thing was transparent: it wasn't to help anyone heal, but to alter problematic people and their personalities.
Hence: cult members.
The V3 killing game in a world where the cast are Remnants of Despair—all of them, that is, except Kokichi Ouma, an AI made by Hajime Hinata with a dead boy's name from the coded-corpse of Chiaki Nanami.
These classmates have already killed him once, he knows. Will they do so again?
